I think the key is to keep a good map of the passage in your mind, as you read it. Writing it down is just a waste of time, IMO. I used scratch paper for calculations or for diagramming pathways if they were complex and explained in words in the passage (e.g. A is an inducer of B, which shuts down C, which is also inhibited by competitive inhibitor D, etc.).
