"i" on undergrad transcript

Hello all,
I graduated and 2008 and didn't bother looking at my transcript after graduation. In my final semester I retook a 2 credit class that was supposed to replace an "i" that I recieved in it 2 years prior. Long story short, my professor more or less had a melt down and left the school abrubtly after that semester ended. He wanted me to do a very specific project that I had no intention of doing, so he basically disregarded 4 months of my work and gave me an incomplete.

I made an agreement with my school to retake the class with a different professor and that grade would replace the incomplete. I ended up getting an "A" in the retake, but instead of replacing the "i" they simply added the class onto my final semester and kept the incomplete.

I spoke with my old school and they said that yes it is possible to change, but it would require a lot of work like ungraduating me, regraduating me, et cetera, et cetera. Is worth all of the trouble to change the incomplete to an "A", or should I just try to explain my situation to adcoms? I have something like 140 credits undergrad and a 3.66 cum gpa, would a 2 credit class have a huge effect?
