Is there any point to keeping Clinical Micro Made Ridiculously Simple after Step 1? I'm trying to figure out which books to keep or sell.

i haven't looked at mine once since step 1. You just remember the basics and look the rest up.

What resources do you use in third year? Do you just look stuff up online or is there a more professional book/reference to use?

I'm just about to start M3, but you have your own books you have to worry about when you get pimped, to study for the shelf exam, and for Step 2. CMMRS is a good book bot not something you can spend a lot of time reading through or even referencing. You have a PDA and all kinds of things to get the info you need.
