how much does your major gpa count? since not everyone majors in the same thing (therefore taking different upper division classes)?

matters a lot if your major is in the sciences.
 
dont worry about something minor like that.

theres a reason why only cumulative, science and nonscience gpa are displayed on the amcas without reference to a specific major gpa.

But your major gpa (if a science major) factors into your science gpa...so it kinda does matter in that case right? in other words, do med schools realize that there are some nonscience majors who will not have the opportunity to increase their science gpa simply because they are not taking upper div science courses (whereas a science major has more classes to buffer his/her science gpa)? Or do they care most about the gpa in the prerequisite science courses?

Med school realize this; however, nonscience majors also don't have to worry about required upper-level classes bringing down their science GPA.
You can always just take an extra science class.
