Besides the shortened test time & number of questions, are there any changes in the test questions themselves ? Will the questions be harder? Or place more emphasis on certain parts, compared to the old MCAT ?

I wouldn't say that it's harder. The questions just seem about the same difficulty, just that there's less of them. I think there's more luck involved because there will be less questions meaning less topics covered. You can't test everything with just 7 passages.
3R is 3 revised. The original 3 came out before the MCAT changes in 2002 (I think) in which VR (I think) was changed. So 3R is paper and 3CBT is computer.
This is what I'm most curious about: when I took practice MCAT on AAMC: it showed me both "Guess" and "Solution" options. These options are NOT shown on real tests, right ?
