The only way I can figure out to take some or maybe all of my pre-requ courses to enter med school is online. Is this a big mistake? Will it matter to med schools that I wasn't in a classroom learning, but in front of my laptop?

Lots of medical schools flat out won't accept prereqs done via distance/online learning or independent study. Following that path will limit the number of medical schools you'll be able to apply to.
How do you take classes like organic chemistry and physics online? I had precalc online and it was even difficult trying to teach myself, but it wasn't a prereq for med school, just a prereq for calculus.
