My question is do some PT schools allow you to replace a pre-req course grade like general chemistry with organic chemistry? I personally did better in my organic chemistry course so if schools allowed this my pre-req gpa would be higher.

You have to contact that school to see if they will let Orgo replace it. Usually it's the same class that replaces the grade if you retake it. Some schools may make an exception!

Some do, yes. You just have to call and find out what the policy is at your schools of interest.
