Question about transcripts and coursework; do schools see your official transcripts?

Yes, those grades will count if you took them for credit during high school. Schools will see your official college transcript, not just the AADSAS grade input.
 
I'm sure that admissions will be understanding about your GPA if most of it was weighed down because of courses from high school, plus you've shown an upward trend and did much better during your actual undergrad years, and scored high on the DAT. Apply broadly to be safe, but I think you'll be a very competitive candidate at your state school assuming the rest of your application (shadowing, volunteering, personal statement, etc.) comes together well.
