Should science LORs be from pre-reqs or can they be from any science faculty?

I know that some schools require a specific LOR like one from a biology teacher and one from a chemistry teacher, but does it look good/bad if you get your LORs from science faculty who taught you in an upper level biology/chemistry class vs. the pre-reqs? Usually the classes are smaller at the 400 level at my university so I can get to know the professor better.

IMO, the smaller classes allow for the prof. to get to know you better.
 
I think if you're able to pull off an A in the upper division course AND you're able to get to know the prof...a letter of rec from that upper division class will look better than the letter from a biology professor. Overall though, I don't really think it matters that much.
