I finally sent off my application, but i noticed on the print out of the application that there was a section for overall GPA and science GPA that did not show up on the application when I was filling it out. So those section are blank on the application. So how big of a problem should this be if they are getting a transcript anyways?

It should be fine, considering the fact that you were allowed to submit the app without recieving an error message. I didn't fill in my science GPA either (kinda accidentally, but I kinda didn't want to go through the trouble of calculating it by hand since it was optional anyway). Plus, like you said, they'll have your transcript. Call the office to ask just in case, but you are probably fine.
