Am I at a disadvantage if I take Step 2 CS in the first week of Nov or late October in terms of score reporting by the deadline for the 2013 general match? I think 97-99% of scores are reported by the third week but there is that 1% chance.

Have you checked the score reporting schedule? It ends Jan 1 so you'd receive your results well before the rank match list deadline. http://www.usmle.org/step-2-cs/#reporting If you mean whether your results would be available for PD's to make interview decisions by, then no it wouldn't since most interviews happen in Nov and Dec and the invitations are given out earlier.
