You didn't mention your current scores.

Thats your old score.
What are your current scores?

I do think a 123 in C/P will raise some concerns. However, from what i recall, i think you can submit and add a future test date so committees know to expect another score. This can make it so they still review your application, and potentially even interview you if they like everything else about your application.

I suggest that you submit your old scores and if you get rejected apply again with the new scores.

If OP wants to apply early and test in June i sure hope OP has been taking practice exams or it may be too late already.

To clarify: I’m around 505 (505/504/506) with practice exams, but I haven’t been studying seriously since my last exam in May. The last practice exam I took was over a month ago but I’m taking one tomorrow. I finish finals this coming week and plan to buckle down and really study until my test date (6 weeks, 10 if I move it to July). I would like to be consistently scoring around 510 before I retest.

Should I go ahead and submit my MD/DO primaries with my old score, or use a throwaway school, or should I wait until my new score comes in (July or August) to submit and be verified? Will the extra month or two make that big of a difference?

Does seem that you have improved. My scores all also 505,506 and i'm finishing finals and grinding for a May 19 MCAT. This is my first cycle/MCAT attempt and hopefully the only one. What is your GPA? Its going to depend on if you feel confident taking the MCAT now (then submit throw away and test.) or if you would rather study during the summer and apply next cycle.

cGPA is a long-ish story. It’s 2.975 b/c of a really bad freshman year a long time ago (I’m non-trad). cGPA since returning to college in 2013 is 3.5, but I’m in a biology Masters program where my GPA is currently on track to be either 3.7 or 4.0 this semester, depending on how finals next week pan out.

I made a 501 (123 C/P, 126 CARS, 127 BIOL, 125 P/S) on my MCAT last May. I am scheduled to retake it June 2018, but I might push that to July if practice scores aren't up where I think they need to be. Should I go ahead and submit my application with my old score just so I can be verified early, or should I wait for my new score? I am concerned that my 123 C/P subscore will get me screened from both MD and DO schools (physics and I don't get along). Alternatively, I could submit early with a throwaway school, and be verified and ready to go when my new score comes in. Thoughts on how to best proceed?
A 501 alone is lethal for MD schools unless you live in a lucky state. It's OK for DO schools, except a few.

Taking in July is fine.

Hence, wait for your new score.

Do NOT take the exam until you are 100% ready, even if it means skipping this cycle.

Great advice about waiting until 100% ready. Easy to panic but better sit out a cycle.
