AMCAS has a separate category for Engineering courses....

I think you can use Interfolio. I'd email TMDSAS just to make sure [email protected]. I know for TMDSAS, the only schools that have secondary applications are UT Southwestern, Texas A&M and Texas Tech. You do those secondaries only after you've submitted your primary TMDSAS application. You have to find the secondaries on the schools' websites since the schools don't send you the secondaries themselves.
AMCAS schools may be different though - you'll have to see what the procedures are for the individual schools you're applying to. I think Baylor's is one you do yourself on the web.
You're automatically eligible to do TMDSAS secondaries if you've submitted the primaries. UT Southwestern's secondary is free, but Texas Tech and A&M have fees around $50 if I remember correctly. List all the non-TMDSAS you are planning on applying to. I doubt it affects your application much.
