If we have someone who we submitted as a letter writer but they haven't finished their reference by the deadline, is it advisable to remove them from our application? Does it look bad to have on your application that there's someone who never submitted your LOR?

I would not remove them, as then if they're the type who does it last minute or was going to submit it a little late, you've screwed yourself over.
