Say you took a course and got a D in it. Then you took a supplemental exam at your school and got a B+. My school counts both of those grades and it says for the supplemental "summer term- supplemental exam". On my transcript gpa it actually counts it as 8 credits of the average of D and B+, i.e. i got 2 C+'s.. Does Amcas count it as 1 C+ or what? Thanks

Both grades count separately and both are averaged into your AMCAS GPA.

You will have 4 credits of a D and 4 credits of a B+. AMCAS doesn't replace previous grades if you retake.
