I had to withdraw from a course due to an emergency that kept me from attending the final exam. My university only lets students withdraw from courses for very compelling reasons and not for “I want to protect my GPA”. Can I frame this in a way that won’t be looked at negatively by admissions committees?
One W won't negatively impact adcomm's opinions of you. You don't need to explain it, or call attention to it in any way.

What is your school's policy regarding emergencies interfering with taking your final exam? I'm surprised there isn't a proper contingency to allow you to take it (presuming your emergency fits certain criteria). One W under these circumstances won't hurt you, but if you are really concerned about it, have your undergraduate academic affairs department prepare a statement regarding this policy for the class in case you need it (the language to explain it).
