I was debating whether to get it done in school or afterwards. Some schools offer a discount for the treatment but I'd still have to pay several hundreds at least.

Actually it is Invisalign the company itself that offers you the discount in the hope that once you begin practicing, you will push their product. Not sure if it is free on active duty but I am guessing probably not, why would it be?
 
For the Army at least getting any ortho treatment is virtually impossible unless you require orthognathic surgery or happen to be near the base that has the residency, some minor cases are done with the 2-year AEGD as well.

Definitely no invisalign either way. If you want it done get it done in school if you get a discount.

The Navy does not use invialign, that came directly from an orthodontist who is a faculty member here at the Navy's post-grad school in Bethesda.
