I am a little confused about residency program deadlines. I won't be taking cs until late November but still applying through ERAS in September and the deadlines for most programs are in Nov/Dec. And because cs results do not post until two months later, does that mean I won't meet the deadline of some of these programs?

Only if those programs require CS (or ECFMG if you're an IMG/FMG) to have a complete file. Otherwise, no, you'll be fine.
