In general it is harder to match in programs at desirable cities such as NYC, Chicago, SF. I suspect that having a fail on the transcript is going to be a problem. The most important thing you can do is nail your rotations and get excellent LORs. If possible, I'd leave my options open as to what cities I'd live in - you can always come back to NY to practice
 
Honestly, I'm not sure what programs you consider decent and I'd be misleading you to comment on them since I'm not that familiar with all of them. Your best bet would be to do some self-research on the websites - see where the residents come from as well as look into if people from your school have recently matched at those programs. If the program has zero DOs on their current resident list, then they may not be receptive to DOs.

Elmhurst
St Luke's/ West
Beth Israel
Lenox Hill
Maimonides
I think Montefiore too
I got interviews at most of those places without having any research. My best advice is obvious, but do well on Step 1 and 2.
