I recently took the MCAT and didn't do well the first time. My scores aren't consistent with average MCAT scores for schools, but I signed up to retake the MCAT August 3rd. Should I wait to apply until after I retake the MCAT the second time in case some schools reject my application because of only seeing my initial scores or should I just simply apply now?

Depends on what your first score is and what schools you want to apply to. If you want to retake, you can still submit your app now to get verified, but make sure you say that you are retaking it. Schools will wait for your second score before reviewing. But doing so will help you get verified early enough.
