updated transcript arriving late?

I've sent my pharmacy transcript to phorcas back in November, but I've recently sent another transcript to phorcas because my Fall 2016 grades (APPEs) got updated around late December. For some reason the second transcript is taking awhile to arrive. Will programs be upset if the GPA I've reported on phorcas doesn't match with the old transcript that's currently on file?
