I don't have an LOR from a professor within my major (chemistry) - will my app be DOA without it?

Typically not. My immediate assumption is that question meaning one different institution from your original.
Changing "colleges" at the same university is more like changing your major than anything else.

Unless you worked specific hours to fulfill this stipend, it is a scholarship. If you were a teaching or research assistant that usually says 10 or 20 hours per week it would be considered employment.

In my experience schools that use this style of portal tend not to send confirmation emails, didn't get one from USF either. I did get a complete email about a week after I submitted tho
