I took 3 online classes at community college but they're not indicated as "online" on my transcript. I'm unclear about if they will count and if I need to indicate that they were online on the AADSAS app.
If I don't differentiate them from the classes that were not online, how will schools know? If I indicate them as "online"...will they not count toward my GPA and unit count?

They will still count towards your gpa.
What courses were they. If it is an elective I dont think it would matter really much. However if they were your sciences, that was a terrible choice.
 
If your transcript does not list them as online then your school does not consider them to be online. If your school does not consider them as online then why would you? I would list them on AADSAS the same way they are listed on your transcript.

One was a health, one was music, and one was physics (A's in all). I took the first semester of physics last semester at the university that I transferred to and I'll take the second semester of physics next semester so the year of physics will be from a university.

I was worried about them not counting because if they don't my GPA will drop.
