Does anyone know if Jefferson is accepting secondary from everyone applying or does it send out secondary invitation on an individual basis? I am getting anxious that I haven't heard anything from them after two emails.

Their secondary is online and they do not screen. However, you should call just to make sure it's ok to submit, because if you submit a secondary without an invite from them first, they may not have a file open for you yet and your app. will be held until they do.
