I can't tell from your post whether you are asking about the two locations (MGH vs BWH) because you are eventually going to choose between the two or because your program will be a combined MGH/BWH program. In any case, my suggestion would be to pick an apartment that is close to one of them, rather than trying to pick an apartment that is halfway in between. And since my personal preference is to walk to work, then I would recommend picking an apartment that is within walking distance to either MGH or BWH. There is a shuttle that runs between MGH and the Longwood area that runs every 15-30 minutes: check the schedule to see if the operating hours will meet your personal needs. The hours should be okay if you are on medicine or psychiatry, for example, but if you are on ob/gyn or surgery then the earliest shuttle in the morning may be too late for you. However, the same goes for the MBTA T or bus. The red line (for MGH) and green line (for BWH) don't start until around 5:00 am (PDF schedule here), depending where you catch it, and same goes for the bus (there are many, many buses; one example is the No. 66 which goes between the Longwood Medical Area and Harvard Square).

The red line for MGH is fine and consistent, but the green line for BWH can be variable. So if the hours are okay for your schedule, again I would recommend living within walking distance of one site and taking the bus or shuttle to the other. T is fine as a backup, but the green line tends to be a headache.

If cost is a concern, then you are probably better off living closer to BWH (Coolidge Corner, Brookline, Jamaica Plain) than to MGH (Charleston), as the rents in Charleston are higher on average.

Check out West End apartments, which is opposite MGH. Kinda pricey, but reasonable and also a quick walk to the red line. Lots of apartments, but they can fill up quick close to June, since lots of residents and faculty live there. If you're a resident at MGH, then you get discounted parking at the Government Center Garage (around $90/month).

If you're at BWH, then Coolidge Corner is the location where lots of residents live...
As for apartments on the red line in Cambridge, there aren't any large complexes there, usually you find stuff on craigslist. There are buildings in Alewife, but that may be too far away if you also will be having rotations at BWH.

Also, it was my experience, albeit it's a few years old, that rarely did MGH residents actually live in Charleston (which is near the Navy Yard). Many lived in the Beacon Hill area around the hospital and Cambridge. Few lived in Newbury, the South End, and Somerville.
