They do not know where you have applied, but they do know where you have been accepted. The latter information is given to them to help adcoms manage their waitlist.

They won't know while you are filling out secondaries and interviews, but they will know during waitlist season if you are holding multiple acceptances, and to where.

So basically, they will never know where you applied; they will only know where you get accepted (very late in the process, though)
